What's the correct way to deal with a dll (Windows 2000) in EJB. I know it will not be portable but I want to profit on the benefits of EJB.
I have a complex third party calculation-engine and I want to use it with a session bean.

make yourself familiar with JNI. You will need to write a Java class with native methods and some C functions that invoke the DLL functions and perform Java-C conversions. The JNI java classes should be placed on the system CLASSPATH, your DLL should be placed on the PATH.
