FluxServer starts with the time of the J2EE server in which it runs only for the first time when server(AppServer) started. Thereafter, even server time is changed, FluxServer is never effected with it.
Question is, Does is start it's own timer ...?
If so, what type of timer is it?

Please direct Flux support questions to support at simscomputing dot com.
For the record, starting with Flux 2.0 (released this week), Flux notices unexpected changes in the system clock (such as setting it ahead or back one week) and fires jobs appropriately.
